Не понял задачу. У тебя открыто несколько изменённых документов, и ты командой в консоли хочешь сохранить их все?

Convert an Inkscape SVG document to plain SVG:

inkscape filename1.svg --export-plain-svg=filename2.svg

inkscape filename1.svg --vacuum-defs

Через imagemagick конвертни, он с svg через inkscape и работает. Ну или ЛОРчую man inkscape.
